I think you need to file for extension as date you got from CBP supersedes date given on extension as you traveled after extension.. That's the only way to get I-94 extended while being in US.. They may not extend / change it at CBP office since its not their mistake but these are the circumstances. check with your immigration lawyer for most favorable option..
